How could I convert downloaded websites to searchable PDF's?

I plan to use wget to download webpages and Okular to highlight them, but I don't know how I'm going to convert the webpages to PDF.

I don't think that wouldn be any compatibility issues, but please tell me if you know what's incompatible. (By incompatibility, I mean it that the format might mess up.)

xhtml, css, java, and php are pretty common. I'm not a professional web designer though, just a hobbiest/volunteer for the kids' school.

While Java might be used for creating web apps, I think you meant javascript, which ironically has nothing to do with java.

Here's a list of languages/frameworks used on both server and client sides.
