I found this bug (https://bugzilla.redhat.com/show_bug.cgi?id=466455) and it explains that there are some problems with some perl code in up2date. There is a link attached to the bug that tells you how to fix it but it requires editing code and this could cause more problems with your server. It looks like this bug will be fixed in a future release of RHEL.

As you are running 5.4, RHEL will be using yum, not up2date. up2date finished at RHEL 4.x.

No it's still there as a back end, just not used as the front end update mechanism. You can see in the bugreport it is against 5.2.
